is the paint waterproof

No because it is water activated so water could potentionally mess up whatever you've painted. Alcohol activated paints are waterproof though.

Is this a good paint for using over latex?

Yes, it’s a really good pallet

Can I use these colors as eyeliner if I put a eyeshadow over to set it?

Yes. Cream colors can be used for multiple purposes. examples: Lipstick, blush, corrector, eyeshadow bases, eyeliner, foundation, concealer.
