Are the wireless bluetooth / apt-x low latency headphones waterproof?

No the wireless headphones are not waterproof due to the electronics. The Minelab Waterproof headphones require a corded connection. Search Amazon for item B07F6DT7DC for the waterproof headphones.

Does it come with a travel case?

This Equinox 800 bundle does not include the case. Search Amazon for item B086VQSNM8 which has the Equinox 800, Pro-Find 20 and the Carry Bag.

Is the entire system waterproof? or just the head part. What I really want to know is if I can put the whole thing in the water.

The detector itself is waterproof but make sure headphone cap is tight. The Bluetooth headphones are not waterproof. You can buy a set of waterproof headphones for around $250.00 and never take them off use for land or water. They are yellow in color
