Q: Will the flow meters work mounted upside down?

I don't know. Maybe. It's all about pressure.

Q: Can manifold be installed upside down so PEX pipes come in the from top?

I don't know. I never needed to do that.

Q: What if tubing runs come from up above. Like a garage floor running from a system in the basement?

We have installed the manifolds on their sides and also upside down.

Q: Is there a way to turn on each zone individually? i.e. I want to turn on zones 2 & 4?

Yes each zone can be individually controlled from 0--100% just turn the knob and the flow meter will show the result.
