Is it easy to remove from disposal? I don't want to see it be always on the counter next to the stopper no one puts back.

It is a cinch to remove the genie from the disposal. Mine sits in the opening 24/7. I always keep an extra one on hand for the folks who see mine and want one of their own. Love it!

Do you remove the disposal's flexible rubber splash guard and replace it with this Danco device or do you use them both, together?

Leave the splash guard in place and use them together. I absolutely love this device. To keep it clean, I put in the dish washer when I run a cycle.

Does this also act as a water stopper?

QVC sells model that can either act as strainer or stopper Switch functions by twisting top portion It is about double cost but worth it if you fill your sink with water eg dishwater

Will this fit a disposer with a 3-1/8" opening?

It won't fit in a 3 1/8 opening. It works for me with a grate, but you'd need to file off the edges to get it into the insert. This opening used a standard 3 1/8 splash guard.
