Are the shelves real wood? Can I stain them a darker color?

Not real wood, "engineered" wood. It's already a pretty dark color, not sure why you'd need it much darker. I also doubt stain would work very well on it.

How much storage space is there on the outside of the support beam?

The size between the support beam and the edge of the shelf is 7.5 inch.

Can you leave the baffles (aka, the vertical edges/lips) off the shelves when assembling this?
